No, skeletons wouldn't be upgraded to...
dread knights. They would have two possible upgrades, the player would choose. Once you choose the upgrade (by constructing a building in a town) you can't choose another til the end of the scenario.
For Example: Wight could be upgraded to Wraith (Tomb of Souls) or Ghost (Barrow Mounds). Once you build one of these buildings you can't build another in other towns.

Good ideas..
So the Griffin could be upgraded to the Royal one or "Hunter Griffin", the hunted would be faster and have higher A, but not get the unlimited Retal.

that way two Castle players won't have the same armies (for example).

But there is the problem that..
one of the two units will be a bit better (arguably)
it would be hard to balance the two different upgrades so that you don't end up using only 1 all the time.

I think it could be balanced...
besides, there are no identical maps. Different upgrades could work better on different maps.

Btw, what is this "sacred lands" you're playing?
I've not heard of it in the states :ţ
